tsMuxeR doesn't offer to extract a THD stream on it's own, ffmpeg, so no surprise there.
Still the duration of the files should not differ since the video stream the audio belongs to has a fixed size.

I will let you immediately know, if I have problem with the version of Hybrid you have sent the link to last time.
Do you mean above that ffmpeg does support (as opposed to tsMuxer) extracting only the "independent" thd full stream instead of the "independent" 640 kbit/s core stream in case of Dolby TrueHD source when asked in Hybrid?

iirc ffmpeg lists the thd and the ac3 core as separate streams and can extract them separately.

ffmpeg -i "path to one of the m2ts files"

should show whether I remember correctly.
As a side note: MakeMKV should also create a stream for the thd and a separate stream for the ac3-core since mkv doesn't support such dual streams.
