Okay, I know why Hybrid uses TsMuxeR. smile
* audio passthrough is true
* audio input is trueHD
* trueHD -> ac3 isn't enabled
=> Hyrid assumes this means that the original stream should be kept, which it can only do with tsMuxeR.

Don't see a mistake there.

I do not want a (thd+ac3) combined stream. That would be redundant for me.
I want only the thd part. So every time I get to a TrueHD source, do I have to use MKVToolNix to be able to "detach" the thd part?

If you use mkv as output Hybrid would also use mkvtoolnix, so you would end up with the thd stream.

Mediainfo reports the writing library of embedded flac file as:

Lavf57.72.101.

Do you think it is correct?

Sure,... that only indicates that Hybrid probably used the libflac encoder in ffmpeg and not the external flac encoder.
